Attaching references with lines will create a nest of lines, but they can be organized. Take a look at the drawings of Mark Lombardi. Two other ways of working I can think of would be by color coding, or multiple asterisk style symbols that link the references but without the connecting lines.

Oh, there are always solutions -- even linear ones, but the task is to find one that is visually transparent, that shows the information without significant added analytic effort -- as easy as reading, say. And, for the moment, without going to 3-D. I suspect that some topological laws say this is impossible after a certain point, but pushing to the limit is also interesting.
